Japanese Maple guidance - possibly sick tree, caring for seedlings

Hi guys,

We have a big old beautiful Japanese Maple in our backyard. A couple months back long strips of bark came off one branch and stripped it bare. My neighbor thought it was truck by lightning and cut the limb down. Now the stump of that limb has some dark marks on it and some of the tree's bark looks like it has a fungus or growth.

Lastly, I have a few Japanese Maple seedlings popping up in my yard. I would like to put them in pots and try to get them to really grow (they won't make it where they are). I've never done anything like this - any advice or resources?

I am in NY state. Any feedback is greatly appreciated!
