If you place the windows at 14" from the floor, they will most likely need to be made of tempered glass. Your architect will, of course, be familiar with all of the local building codes. What does your architect think of the window sizes? We first decided what we wanted our exterior to look like, and then we decided how to take that look and apply it to the interior. Our front elevation windows are 73" tall, and we have 9' ceilings. They are 20" from the floor and about 16" from the ceiling. One of our neighbors-to-be has his window trim integrated into the crown molding b/c his windows are oversized. The front of his house is beautiful, and the trim in the interior rooms that house these windows looks like nothing I've ever seen before...but I really like it. I share this example to show that if you want the taller windows (and they complement the exterior), then go for it...anything can be made to work!!

two answers Yes, there are classical proportions used by architects that provide guidelines for baseboard ( base is 2/9 the height of the "pedestal") and crown ( a proportion of the total entablature), based on the height of the ceiling. The book "Get Your House Right" explains this in the first few chapters in a way that made it interesting. You can buy 4 1/4", 5 1/4" base mouldings at your local lumber yard, and look at them in your rooms for a few days. When I replaced base for my friends we removed the mouldings in one room and installed temporary 5' sections in different sizes and profiles. This gave them a chance to "live with" a few base and crown choices for a week. There are a wide variety of base moulding profiles (page 22), each is probably offered in several heights. Going to a real lumber yard will generally give you access to mouldings that are higher quality that those in the home stores.

The height of your ceilings doesn't matter. People don't focus on things higher than 8'. It's not that they don't see your ceiling, but their attention doesn't stay there. It's why, in most cases, pictures, mirrors, etc. should be centered between 58 and 62 inches above the floor; that's where people focus. Baseboard size should relate to the trim around your doors. My door trim is 3.5 inches wide. I could have used the same size for baseboard, but chose 5-inch trim because I like the visual weight it adds. Ultimately, the size and style of trim is a personal choice. Buy one piece of the 5-inch baseboard and set it against a wall where you will see it for a week. If it doesn't grow on you, use smaller trim.

To me, drywall based molding is cheap. You may not agree and that is perfectly fine. But hear me out. There are some people (like me) that come to your house and think 11 ft ceilings are all fancy but you cheaped out on the details. Now you can dismiss me as a snob and that is fine. But you should know that there are people out there that understand trim and feel like you are being less than genuine. My last hood had 55 houses built by 5 custom builders. One of these areas that was developed and each builder bought lots (presumably 11 each but not sure about that). They then built some spec houses and some custom. All to about the same level (fancy cookie cutter we liked to call it). Trim levels usually pretty ornate. Most with 10 down/9up ceilings. You could always tell which houses were Rudy's houses. Ah the corners he cut..... like drywall based crown. Our good friend's next door bought a Rudy (not the company's name) spec house..... My builder (total trim snob) refers to drywall based trim as a "spec house trick" that he refused to partake in. Better to have no trim than fake trim.... On your other issue - you should post a floor plan. 11ft transitioning down to 9 ft is tricky with door sizes as you are figuring out. But the plan matters. You can mix 8 ft doors and 7 ft doors in the right situation I think.
