Central HVAC, two heat zones - uneven temps around the house

We have a four-level home (basement and three floors). There is a thermostat at the top level (loft) which covers the second and third floors, and one on the first floor, which also covers the basement.

We can't seem to get comfortable temperatures in the areas of the house where the thermostats are not located. For instance, the basement room is always too cold, and the kids' bathroom on the second floor gets stuffy in the winter.

What are some solutions? Space heaters? Are there any that are simple in design and waterproof?
