Any seeds that just won't transplant?

I am having issues with roaming dogs, squirrels, and large birds in my yard. I am starting from scratch in a new yard and am starting everything from seed. The few things I have direct sown outdoors either did not sprout or met an untimely demise. I have decided I need to "nursery" grow everything to the transplant stage. I have been using plastic covered trays (deli kind with lots of thin holes for ventiliation) and am planning to make hardware cloth cages to be able to set seedlings out to finish their pre-transplant growth. I am starting mostly butterfly and cutting garden type flowers, some grasses, coleus, and several herbs. Is there much that just will not survive a transplant?
