Any suggestions for transition from vinyl floor to glass sliding door?

We are having Cortec Grande Petronas Oak vinyl plank flooring installed that is 5/8" thick. We had our sliding door replaced several years ago and the length was shorter than the previous one so they beefed up the framing & added another layer of 5/8" thick & 2 1/2" wide board (you can see the board that was taken off in the photo). It created a big step over the sliding door - about 1 1/4" high that never looked good. The installer said the wood next to the quarter round is part of the framing so can't be removed & you can also see the insulation so some type of board covering is needed. Does anyone have any ideas on what to do for this area? The installers are planning to use quarter round but it's the same height as the framing board so if we add another layer won't that look strange? Thinking of also replacing the trim with white trim or painting it white. The golden oak trim looks bad with the flooring & is not in the best shape.
