Does new cedar siding need to have nail holes filled before painting?

We have brand new pre-primed red cedar clapboard siding. Our GC gave us a contract price for install and paint, with the understanding that we were wary of using wood siding because we don't want to have to paint it every few years, but--if they could give us really good quality job that would last 8-10 years, then we would go with it. We specified we wanted the clapboard pre-primed and two finish coats. We didn't think we needed to specify how it would be prepped, any more than we thought it was our job to specify how the exterior wood was rebuilt.... The GC has been great - tons of water penetration avoidance prep, etc. But now we're hearing the painter wants $1800 extra if we want the nail holes patched before painting, and, they probably will spray vs brush the paint on in order to cut down their time on the job. We'd be grateful to hear what industry standards say about both issues relative to the quality of the paint job initially, and long-term.. Thanks in advance.
