How should "Site Coordinate with Architect" note on plans be handled?

We had plans drawn up by an architect for a home addition/renovation where there are a couple of elements of the build that have a note that says "Site Coordinate with Architect" clearly on the plans.

How is this customarily handled by a contractor who is putting together a quote for the project?

Our builder is insinuating that nothing was added to the quote and seems to be expecting that we should pay the the full amount for work that they didn't anticipate. We feel that in not knowing the exact nature of what would have to be done, they should have either 1) anticipated some kind of expense for the unknown and either put that monetary consideration into what we thought was our "all in" number into the quote, or 2) at the very least pointed out that there may be extra costs involved when we arrived at that portion of the construction.

Since this is our first large-scale project like this, we didn't anticipate what the builder did not, but maybe should have to some degree, anticipated as the professional in the scope of work, and thus, final quote. We are willing to share some cost as we understand there may be more work than normal, but don't think we should be hit for the full amount by any means.

Thoughts on where we fall on this? TIA!
