Surprise citrus seedlings emerged in my potted bananas.

I threw some leftover lemon, lime and mandatin citrus rinds and pith into a compost heap on top my potted Dwarf banana tree that is growing in my greenhouse. Well, a few seeds germinated because a month or so ago, I noticed the seedlings had emerged when I went to water the banana tree. Surprise!! When should I move and transplant the citrus seedlings? Do I wait until the roots develop more? I can't wait too much longer with competition from some pups that are up, and, because of the trees canopy, the seedlings are only barely getting filtered light. Plus, we can start to get some heavy frost/freezes any time near the end of September.. I need some help from you, the experts.. :) Thank you
