New cedar deck ruined?

We had a new red cedar deck installed a couple of months ago as part of a larger construction job. 8 weeks of construction traffic, rain and sun made parts of the deck look dirty (blotchy, dark spots, scratches, etc). The builder now at the end of the job has sanded the deck and put a first coat of clear finish on it according to the finish manufacturers instructions but the stains won't come out. Now they are experimenting on individual planks to figure out what to do. Ideas are either contiue sanding with less coarse paper (80 caused bad marks, 200 seems ok) before putting a second coat of finish on, or if this does not work take of all the bad-looking planks and using a planer. Any suggestins ? We are very disappointed and know that the finish should have been put on much earlier or even before installation, however that is too late, and now we want to go forward and are looking for any good advise.
