vinyl liner replacement- floor jets

We are pool newbies and recently bought a house with a 7 yr old 36x20 ig pool. We are in NH so it was covered all winter. When we uncovered it, the liner was pulling away from the walls in places and it also had rips/holes in it. Pool companies recommended replacing liner and it is on order. They are suggesting closing up the floor jets ( I think that's what they are called- there are 4 or 5 small ~3inch circles that apparently pop up when on and spin the water out to return water from the filter into the pool. I think they are supposed to help keep pool cleaner). Anyway the replacemnt liner company says that they are not big fans of these floor cleaners since the gaskets can dry out and they can leak. They said that when gunite pools came along and had the floor cleaners that the vinyl pool companies started putting them in but they aren't that great in vinyl pools. A friend who has a 5 yr old pool says she loves her floor jets in her vinyl pool for keeping her pool clean. Does anyone have any input as to whether we should keep them or should we listen to the pool company doing the liner replacement and seal them up and liner right over them? Thanks for any help you can give us..
