What to do with plywood over subfloor?

We have discovered that there is 3/4" plywood underneath the carpeting that we are replacing in our LR. The plywood is over the subfloor. If we don't remove the plywood before installing new carpet, the carpet will sit higher than the hardwood floor in the adjacent rooms (foyer on one side; kitchen on the other.) If we remove the plywood, the carpet will be flush with the hardwood floors BUT according to our GC, the floor will not be as stable (?) and have a bit of give to it when one walks across it. The GC recommends leaving the plywood. He thinks the plywood was put there for a reason but we're not sure exactly what for. The carpet installer recommends removing it. Either way we'll obviously need some threshold between the rooms, but which way is best?

WHAT do we do? I'm confused...
