Canning tomatoes

The other night, I canned a bunch of chopped tomatoes in pint and quart jars. After leaving them overnight, I checked on them this morning. All the jars were sealed, BUT they lost a few inches of liquid. (I have since learned that this is called siphoning.) I processed the quarts for 45 minutes and the pints for 40 min in a water bath as suggested by the Ball Blue Book. What did I do wrong? Will they be okay? I heard if they're not submerged in enough liquid, the contents will spoil.

Would it be better if I took a picture or will these words suffice?
