how to build the "window roof" of my greenhouse so it won't leak?

I�m building an add-on to my greenhouse that I built out of windows years ago. On this portion of the add-on, (the one in the slightly crooked photo), I would like to make the roof using old windows. I will be using windows that have 9 windowpanes in them (very old), so it is a guarantee that the windows will have small indentions that will hold some water until the sun dries up the water. I�m sure the caulking I use along each windowpane will keep the windows themselves from leaking? My question is, could someone suggest a way of building the frames around the windows so they won�t leak. Is caulking or some sort of flashing the answer to that problem?
