Can rock up near the bark of a bush/tree smother it?

We recently went to stone in the flower beds after putting in a flagstone patio and stone walls last fall. We were discussing back then...but this spring we put a backyard waterfall. (Which I seriously feel the man running the bobcat had a goal of finding the largest of rocks)

I was going for a more natural look but fell for the Ryusen "weeping Japanese maple".

Sadly the sand cherry didn't take well to our transplanting away from the black walnut where it never thrived nor bloomed. Moved it to full sun which it is supposed to be in sun and was more in the shade...I did have the rocks up close to the trunk of the shrub...could I have smothered it as I was told not to do when purchasing the Ryusen? We had the sand cherry planted before learning this...
