Did I ruin my apple tree by pruning too low?

Hi all,

I just pruned the twisted central leaders off our young Baldwin apple tree, right below a big bulge, which at this point was about 3 feet high (younger tree).

Now I'm concerned that I may have pruned off the whole grafted piece.

Here's what it looked like before I pruned:

I first removed the long, thin branch challenging the leaders, then pruned to one leader. All looked good until I realized that the remaining leader's trunk was badly gored by something close to the bulge.

After noticing the damage, I made a final cut below that bulge where the double leader union had been, just above a healthy bud. At this point, the tree is still about 3' tall.

Have I ruined the tree? If I ruined it's "Baldwin-ness", does it make sense to keep letting the Antanovka rootstock keep growing as it will?
