The funny thing is that we used them for our dining room and I was also going to use them in another space. They were backordered forever, and then I got them all at once, but later decided not to use three of the six. When it rains, it pours :)

For the uplight, you could go a few routes, especially with respect to dimming functionality. And some fixtures don't support dimming, so you need to figure that out. To that end, I suggest you think through the use cases. For example, the use case that I think I'd appreciate most is late evening, after you've retired to another room of the house, at which time a mellow indirect glow from the skylight cutout would be particularly pleasant. You might also want the more light from this source on occasion, in which case you'd want brighter lights on a dimmer. That being said, here's some options. I'm thinking two, centered on the skylights, mounted near the bottom rim of the cutout (just above the beam probably). Regarding the pendant, I know that selecting pendants is hard enough without more to think about, but one downside of a single pendant vs multiple pendants is thhat single sources create worse shadows. And the clear glass pendants above exacerbate this harsh shadow problem by being point sources, whereas the Fillsta, for example, mitigates this problem because it's effectively a uniform 31" sphere of light. This large diffuser also makes it possible to use a brighter source. For example, you could put a 300W equivalent CFL in the Fillsta, but such a bright light would be unacceptably harsh in a point source like the clear glass pendants above.

Size of the pendants you choose will dictate using 2 (larger diameter) vs. using 3 (smaller diameter). The size of the pendants wants to relate to the island, and also wants to be in proper proportion to the entire space. Depending on your design aesthetic, you may also consider a single linear fixture, the could provide both up lighting and down lighting, even controlled separately. Yes, @acm is correct, using balloons (or cardboard cutouts) of the size/shape fixtures under consideration is a great method to help decide whats right when you get closer to actual fixture decisions. If your architect has done any perspective drawings or a 3D CAD model, you can work with that earlier on in the design process to help with decisions. Ultimately, lighting decisions should consider material choices used in the space, colors, functionality, proportions, reflectivity, and your overall design aesthetic.

If you can get a chandelier centered over the table, I think that would look great. Don't even worry about it not being centered on the window -- that won't matter at all. It will, however, go a long way towards helping define that as a dining space, which seems to be what you're after. Good luck with the project!
