Have you been to Tokyo Japan?

I'm making notes, trying to figure out what to do there for 4 or 5 days. I've never been, going to visit my mom's family first, with my daughter and her boyfriend next year. My son will be in tech school, in the Air Force (hopefully) at that time so he won't be going with us this trip. After spending a week or so with the family I'm planning on us going back to Tokyo for the rest of the time and exploring it. After reading up on many things on-line, the only thing I really want to go to is the fish markets in Tokyo and in my mom's hometown. My daughter sent me some points of interest early this morning, most are odd restaurants, like one with trained ninja waiters-lol. Then there is the Hatchiko dog statue. I did find an interesting section of the city with older, non-modern buildings that looks really interesting. I can't remember what the area is called.

If I get the time I want off from work, it will be at the end of September, early October time frame. My exchange student from Japan suggested hot springs, not sure about that because she said they don't allow people with tattoos and Lauren's boyfriend has a large one on his leg.

Any ideas? I was looking at museums but the reviews don't sound great. I don't want to waste time and money with only a short time in the city. Lauren's only museum mentioned was the Meguro parasite museum..... I'm going to look up her suggestions but would love ideas from people who've actually been there.
