Gutter and planter box drainage issue

After living in my new house for a few months I'm finally getting around to working on the backyard. I had a feeling a pipe for the gutter ran under a semi-permanent planter on the side of my yard because I could see a peeking out from the planter, and I confirmed it when I dug out all the gross soil/dead plants this weekend. However, the pvc pipe has holes on the top of it!! It's so odd, to me it seems like the soil would clog up the gutter pipe and cause a backup ( amazingly the foundation of our house is fine and has no water issues). What should I do here? Remove and replace the pvc and gutter extender? Or is this some kind of irrigation system that would actually be helpful?

Also since the there is no bottom to the planter box, the soil washes out on one side (the box corner furthest from the house). Should I line the box with landscape fabric to keep it all inside? Any advice would be very appreciated, I'm completely new at gardening/home ownership!!
