Restoring vintage railroad lanterns--black spots on metal

Hi, I'm restoring two vintage lanterns (from 1911 and 1953), and before starting, I read extensively on the best way to go about removing paint remnants and rust, then polishing up the underlying metal. I chose citrus paint stripper over a lye bath, then used royal jelly and a vinegar soak for the rust. After scrubbing I dried in the oven immediately to prevent the formation of further rust, then lightly coated them with linseed oil and buffed with 0000 grade steel wool. Paint and rust came off fine; however, these unsightly black spots formed that weren't there before. i've tried everything to get them off: Brasso, lemon and salt, baking soda, silver polish. the one lantern is so bad I'm just going to paint it, but the second one I would like to shellac.

Question: What are these black spots, and how can I get rid of them?
