Leaking nail hole in roof

I have a leaking nail hole in my roof that needs to be fixed. There is no nail in it and must have been left over from when the roof was replaced. It leaked last night in a snow, sleet, rain storm and got my bathroom ceiling and wall very wet. We have only been living in the house for 2 years and I am unsure if this only leaks when it rains heavy or if it always has been leaking. We just noticed the leak last night and some water once before which we thought was from the skylight. I am not sure how water is getting to that hole - I can't get on the roof now because of the show. Maybe the skylight is forcing water under the shingle? What can I use to patch this hole from the attic side - will caulking work or is there something else waterproof I can fill the hole with?
