If going up and down stairs frequently isn't an issue for you, then do it. For me, personally, I'd rather go up and down a full flight of stairs a couple of times per day rather than go up and down a fewer number of steps 30 times per day. I have family members that own a 4-level house. They make it work but ugh, I could never do it. When you enter you're on the main floor which is also the 2nd level. This level has the family room, powder room, laundry room, and garage. If you walk up 3 steps you get to the formal living, kitchen, and tiny dining nook. From this 3rd level you then go up about 10 steps to get to the bedrooms and guest bath. Then there's a basement which has around 8 steps maybe. Constantly going up and down stairs all day long, even if it's just a few at a time. It also really breaks their house up and my sister-in-law has commented that it's difficult having a lot of people over because they have to spread out on different levels to fit comfortably.

Valentina Belov, I think the logs still look beautiful after seeing the new photo of the whole wall head on. I would live with them and leave them alone. They look rustic and I think it would be a mistake to mess with them and add any more detail to them. I would just treat the wall as being distressed. It adds character and tells a story of history, not bad at all. You could leave the wall as it is with nothing on it and it would be fine, or if you are leaving the dresser there you could hang a nice extra large art canvas either framed or unframed, or hang a huge framed & matted large Black & white photo, on that wall. The art will draw the attention to itself and I doubt that you or anyone else will even notice the distressing on the logs anymore. Make sure you go very large with the art though, because art the wrong size for a wall won't look right. Almost nothing bothers me more than art too small for the wall it's on. You don't have to cover the wall completely, still leave a wood border around the art. You could also hang a large mirror there. Your furniture is pretty large and also needs large art which is proportional to it. The smooth texture of mirror glass, or picture frame glass would be a nice contrast in visual texture to the rough texture of the wood wall. As a general rule, hang art at eye level, which is 58″ to 60″ off the ground to center of image. Also, generally should hang art at least a few inches lower than the top of the door frame.

I don't think board and batten is the right style siding for your home. You've got too much going on with all the roof lines and uneven facade. What you've mocked up is appropriate and uniform, making the house look more uniform than it actually is. I love the mock up you did and I think the windows are appropriate for the style home. I wouldn't do a bow window, but a regular one. Bow windows are dated. I like your color scheme, but fear it won't look great with the brown roof. If the roof will need to be replaced anytime soon, then go for it. If not, you may want to look at other color options with a brown roof. A deep blue gray could look nice. It looks like there is general agreement that the proposed approach by your architect is not the right one for this house. Without knowing more about what would be affected on the inside of the rooms whose windows are being changed, it is difficult to be very directive, but once again, the general idea here is to think about going wider not taller and keep the panes clear, not divided. In a bedroom, there must be an egress, so the style is somewhat dictated by fire code. You need a big enough opening for a human to get in or out. Budget considerations may affect your decision here. Bright white trim combined with your stone is never going to look right, so consider painting the wood trim that cases the unpaintable window frames a transition colour like BM Revere Pewter that will blend with your stone better and still be light enough not to make the white unpaintable parts look too stark. Some additional colour ideas are contained below. Re: your front door, I'm wondering if the sidelights are amber as many were in the 70s. If so, change out the glass first into an obscured but translucent option and see if that solves your lighting issue with the entry. If it still isn't enough, put a some glass in a new door but make sure it is consistent with the era of the house. (some examples shown below.) As others have mentioned, landscaping will also make a dramatic difference. I'm guessing you're in bug country or there would already be an outdoor patio on the outside of the sliding doors of your sunroom. If not, make sure that is part of your landscaping plan.
