Older Payne furnace with no heat but a/c still works

Hello, I have a Payne furnace that is about 27-30 years old, model #50U-19. It uses an always lit 2 wire pilot that has the thermocouple built into it. Long story short the heat stopped working although the fan and a/c still work. I realized the pilot's 2 wires had been severed so I replaced the pilot, with no luck. I've removed and had all the main parts tested but they all check out fine. Now, I can get the furnace to work when I put a jumper wire straight from the gas valve to the fan switch, but of course this is not the safest thing to do as I'm bypassing the built in safety device. So far the only part I've replaced was the 2 wire pilot with a 3 wire that can be used in this application. I've even replaced the new one with another, thinking that the pilot I got was defective but it still does the same thing. Does anybody have any advice or ideas for what I should try next.
