Nail Damage in oak floors..how to repair?

In our house built in 1950, the original wood floors are 1.5" wide oak strips. The PO built a closet in the back bedroom which we've torn out. The closet had 2x4s frame attached all around on the ceiling, and on the two sides of the new closet.

We've removed this closet since we are adding an ensuite bath. The ceiling damage was easy to correct with some plaster patch. But the big nails in the floor look pretty bad, and are still in the wood.

HOW can I get them out of there easily, with little or no permanent damage to these fragile narrow boards? We will have to sand and refinish the entire house, but I see the nail heads as a problem right from the start.

Do I have anyy option besides digging them out and filling the ugly holes? Any help will be appreciated.
