Tile being installed not flush, possible to correct in this case?

I guess this is the fun part, installation started today and right away I have a question.

We are doing a dark border around the perimeter and a diagonal pattern in the middle out of a different tile (light color) with a 5/8" marble mosaic in between the two. Somehow, after so much time spent shopping for tile, we ended up with the main tile which is a bit thinner than both the border tile and the marble mosaic. Our contractor said not an issue, he will set the main tile higher to match the other two. But a bunch of them have been already installed today and we see that it didn't exactly worked out. The border and the mosaic are a bit higher than the main tile, the difference is enough to see it if looking with a "critical eye", but the main issue is it will be definitely felt when walking bare foot.

What to do? Ask him to redo what he has already set? Is this realistic to expect the floor to come out flush even with different thickness of tiles?
