something's (squirrel?) digging where I planted lily bulbs. Help!

Last fall I planted my first lily bulbs. All the bulbs I planted were planted 8-10 inches deep. This past week I have noticed something digging about 2 1/2 " - 3" deep holes exactly where I have lily bulbs planted. I know squirrels eat bulbs, but do they also eat the shoots that eventually grow above ground? All I see is approximately 2 1/2" to 3" holes with just dirt, but I don't see anything else. I purchased liquid fence, but can't use that until after the shoots start growing above ground, right? I also planted a young magnolia tree and keep seeing a squirrel jump up the tree and pick off the little round things that look like pods. I'm hoping the little pods are not where the flower buds grow out of in spring??? As I said, I am new to planting things and need to know if the squirrels are doing harm. And this is the thanks I get for feeding them peanuts!
