Llamas are mammals and have the tendency to produce many, not just the E-Coli, disease pathogens in the manure and so like all other mammal manure this should be composted first before being added to the garden. Aside from conserving the nutrients in that manure composting could destroy the diease pathogens.

Only if you dig in those flower beds and get that manure on your hands and don't thoroughly wash your hands. How long do you need to wash your hands to kill disease pathogens on them?

I have used rabbit poop for years without composting and have never suffered from ecoli or other food borne illness.

Sensible use of any of these substances makes these diseases non-issues.

(if you fertilize with poop and eat it the next day... then you might have poop in your food).

You can do that, but it only takes once getting sick, or seeing someon get sick, from that to convince someone it is not a good idea to follow "old school thought" today. Sensible use has nothing to do with disease transmission, composting can destroy the disease pathogens and that is what should be done.
Some of these pathogens take many years to show a course of organ destruction and because of that it is difficult to show a cause and affect as with many pesticides. Simply because you do not see signs and symptoms does not necessarily mean you are not infected. Hystoplasmosis does not show up for many years after you have been exposed.

My understanding is that histoplasmosis is caused by inhalation of spores from bird or bat droppings, not larger mammals.

I wash all my vegetables, even the ones from my own garden, that are going to be eaten raw. Except for peas, which we just shell and eat out in the garden, and sometimes cherry tomatoes.

Doesn't the same apply when you add the manure to the compost pile?

What ever trouble you go to to keep 'clean' compost and garden soil, it can be contaminated when the fly that lands beside your cabbage was previously having a snack at that raccoon dropping down by the creek.

Dust and bacteria can blow in all the way from China. Wash your vegetables.

There's also some concern that the dewormer medication llamas and alpacas often take is evident in their droppings, which is another reason to let it compost for a year before using it on edibles.
