Deciduous Tree Seedlings - Timing Question

This is probably a stupid question, and it should have occured to me before now. It's about japanese maple seedlings, but it's probably relevant to any deciduous tree.

Right now I am cold stratifying acer palmatum seeds. The process takes 60 to 90 days. I've read if you wait much longer than that the seed may start to germinate in the frig. Assuming I can keep them in there for 90 days, They would be ready to sow in october. My winter hasn't even started in October. I thought I would start the seeds inside under lights.

The trees would be 5 months old in march, Then I could keep them outside. My question is this: Since these are deciduous trees that need a dormant period, will the timing Im imposing on them (by cold stratifying them now) mess them up. In other words, These trees will have had a full growing season by the beginning of summer. Will they go into dormancy early? Die? What should I do?
