Stains on newly refinished floors

We recently had our hardwood white oak floors refinished with a natural water based poly finish. In the first 3 weeks we’ve noticed the floors cannot handle any type of spill or stain, even if cleaned up quickly and thoroughly. We followed up with the company that did the floors and they initially thought it may have been hot grease in one spot but there are stains throughout our floor. They agreed to fix the floors and they said they will have to do the entire first floor again which means moving out again and then moving back in. While it is a pain, we’re willing to do it so that it’s done right considering what we paid. When my husband researched the issue he found that water-based poly requires at least 3 coats and our guy said they did 2. Based on expert opinion was it cutting corners with the number of coats of finish, or something else such as lack of sealant that led to the error? Also they said to avoid cooking for 2 weeks in the kitchen. Is that normal? What other tips to have more success? Pictures attached so you can see the floors and stains.
