deck staining looks rough

We have had a tough time with our deck. Our painter decided to paint our deck with Sherwin William Super Deck Paint however since we have an underdecking the Super Deck paint was not able to let the wood breathe and the water sat on top of the deck. Yes, I know NEVER paint a deck and we told the painter this. So after this problem the painter came back and sanded down our deck and rolled on one time the Sherwin Williams Super Deck Solid Stain self primer.


We now have a deck that looks rough/splotchy. We are trying to figure what went wrong and what to do next. The painter is nervous about putting a second layer of stain because the wood might not be able to breathe (problem before). I am wondering if he did not sand well enough hence the rough patches or if there is some other reason we are missing. I do not want to go back to the painter unless we have a clear understanding of what is needed to fix the issue.
