does soft trunk = rot on baby jade tree?

I have had this baby jade for two years and suddenly I noticed some "wilting" leaves near the base of the trunk, and noticed that these leaves were filled with water after I pulled them out and squeezed them (maybe I overwatered).

The tree basically has two trunks connected at the bottom--so I separated them and cut out the healthy portions of the side that wasn't doing well.

This leaves me with the remaining side, pictured below. The trunk is soft to touch (squishy) and the leaves near the bottom are "wilted", for lack of a better term (see second photo). This tree is beautiful so I would hate to cut it up but I will to save what's left of it if necessary. Should I wait and see if it gets better or will waiting only make it worse? Thanks.
