Arts and Crafts to Colonial fusion? Design Challenge!

First off: I am NOT trying to change what this house was born to be. In the past, I generally have let the home "speak" to me before I decorate. Also I have no favorite style. I can adore everything from Modern to Victorian style. My dilemma is everything I have was made/bought with a 1923 craftsman: solid, square, lots of wood, with oriental rugs. - Lived there 17 years. And now we bought a traditional southern colonial. Exterior wise, I know I can make the front beds lean towards "cottage" instead of "formal." But I am stumped on the interior. Has anyone seen minor changes that helps modernize the colonials? I can do mudding, trim, doors, woodwork on my own, but I don't want to gut whole rooms. Example: I do know one fix would be to remove the traditional chair rail in the eating areas.

Right now there is no point in posting pictures of the rooms (too many boxes) but the two listings can be seen here.
