Bluestone Patio - Questions

Thank you in advance for any help you can provide. We had an extensive bluestone patio placed in October last year. We were extremely happy with the result. This spring we engaged the same contractor to work on a different area of our house and as a result they significantly damaged (deep scratches) the bluestone. Thankfully, they agreed to re-place the stones that were damaged. As part of the replacement process a few things transpired 1.) They changed the pattern 2.) The stones have more striations in them 3.) The needed to be re-grouted (poly sand). It looked great for about a week and then we got hit with some weather. The surface now looks absolutely terrible. I am being told by the contractor that the stones have iron deposits in them and that they will come out and wash away by next year. The thing is, this didn't happen when we installed the patio last year, so why would it happen now? The contractor has been paid so I don't know if he will come to resolve the problem. Does anyone know a lot about bluestone? Can we fix this? Is it a contractor issue? What should we do next?
