Gas Furnace: Leaking water/blowing moldy musty smell

I noticed my furnace was leaking from the opposite side of the trap. I called a furnace technician and he informed me the caps must have fallen off and he proceeded to fill the holes with putty or clay or something to that nature. Mean while, I hate when I have to turn on the furnace due to the moldy musty smell it blows throughout the house. The technician also informed me that the smell had to be coming from the ducting that there was no way the furnace could be blowing out that smell. I cleaned the water leak mess to make sure there was no mold. Plus I'm pretty sure the smell came first then in the near future the I noticed the water leak. Could something more serious be going on? Why would water drain out the opposite side of the trap and drain pipe when neither are clogged? What causes a furnace to blow out a strong mold smell? Someone please help!!! Thank you!!
