Machine quilting question

I am new to quilting and am beginning with baby quilts. I just completed one out of flannel (4.5" blocks in three solids made into a gingham pattern). I was somewhat disappointed that the seam intersections didn't always match as well as I'd hoped despite my pinning the seams and using a walking foot. :( I then quilted by machine 1/2" on either side of each seam. I thought it would be better to quilt from one side and then back across to the other as opposed to starting all quilting lines from the same side. However this seemed to pull the fabric just a bit.

Did I think this incorrectly? Should I have started all quilting lines from the same side? Some quilted seams are better than others but would appreciate experience wisdom before starting my next project.
