Bill Vincent-leveling before tiling

We poured a slab for our new kitchen addition (500 sf), it has several low areas, as much as a quarter to half inch.

We plan to lay flagstone (we have done slate in another house and so are pretty experienced). Should we use some type of self leveling product before we lay it or just try to level it as we install with the mortar? I was alittle concerned about adding a second product between the slab and mortar. Don't know if it makes any difference, but it has radient heat tubes in the slab. Anyone feel free to chime in. Also are there any products you would recommend. Thanks
