Kitchen Flooring/Kitchen Cabinet Installation Question

Let's see if I can explain this. The existing solid oak flooring in the kitchen is a bit higher than the adjoining hallway flooring. (I don't really know why it was done this way) My question is this: What happens if I install new cabinets and then come back later to install new flooring. I would want to remove the extra layer of subfloor to make the floor level with the hallway. Does that mean the cabinet will then be sitting higher than they should? I know this is a dumb question.

We will be taking down a wall between the kitchen and the family room and I am trying to avoid replacing the flooring right now. I realize I would have a new transition piece between the den and kitchen but I think I could live with that for a while. When I do the flooring I want to do all of the main floor of the house at the same time which is another 1200 sq. ft. I am just trying to postpone the expense.

Hope this makes a little sense.
