What are drawbacks of zoned ac/forced air heat?

We are still battling an issues of temperature differences in our one story 2 year old house. They've come out and balanced the system as much as they can, but our babys room is still not up to the right temperature. We currently have to set the thermostat to 73 so it is 67 in her room at night when it is in the 30's outside (same for the guest bedroom. Our master bedroom is 1-2 degrees higher, but still lower than the main parts.

We are now looking at options to improve this and have been getting quotes to zone using our existing system into 3 zones. The choice of 3 is due to location of master vs. the other bedrooms which are on the other end of the house. Each zone would have a return air and they mentioned some bypass or something since our unit isn't variable speed.

I'm curious to find out what the drawbacks are of a zoned system when you have forced air heat (propane) and ac. We are in central TX if that matters.
