Plaster dust in HVAC ducts

Our Lennox HVAC system was installed in our new house a couple of months ago. Originally there were sheet metal cutouts covering the openings for the floor ducts, but those were removed (assume when hardwood was installed) and since then, I can see inches of plaster dust, wood dust, nails and screws, stones have fallen into the open ducts. I'm concerned about all of this "stuff" harming the system, but even more concerned with the air quality. The system has not been tested yet. Beside the point, I know, but we spent extra to install a humidifier and UV light to improve air quality.
