Cold Air Return Connection Furnace Question

I recently moved into a newly constructed house and I noticed something that does not seem right, although I am no HVAC expert.

The furnace system has a cold air return (rectangular) duct connected to the furnace through the filter, which is typical. However there is also two 6 inch pipes connected directly from the cold air return duct directly to the bottom of the furnace bypassing the filter. Can anyone offer an explanation as to why they did this, as I thought all return air should pass through the filter.

I have a call into the HVAC contractor, but wanted to get some independent answers from the experienced people on this site.
