Subfloor in upstairs bathroom not level

Recently had a leak in our upstairs bathroom which destroyed the kitchen ceiling below. When repairing the ceiling, the contractor noticed a sagging joist and added a support beam in the kitchen. Structurally everything is good. However, the subfloor above the joists is not level. I would like to tile the bathroom but would like to level the floor first (floor is flat at least so this is not an issue). This work has to be done from the top since replacing the kitchen ceiling again is not an option! Should I remove the subfloor and shim on the top of the joists before replacing the subfloor or are there other options? I'll also note that I have two layers of sub-floor, one running diagonally to the joists and then a second layer perpendicular to the joists. I can't imagine doing anything between the layers, correct? Any suggestions would be appreciated.
