Old toilet help

Help! We recently bought a 1902 home, and the bathroom had a really cool mint green bathtub. The toilet was crummy and the sink vanity was even worse. We tore them out and got a wall mount green sink and found a matching green toilet. The ONLY problem with the toilet is that no matter how much I clean it, it still smells weird. It didn't stink before I put it in, but now it does. Is there anything I can do to seal it up so it doesn't stink? I know it sounds weird, but I really need some help. It looks like there is a gap between the back (tank) part and the bowl-part. Would some sort of sealant help?

BTW, when we pulled the old toilet out, much of the floor around it was rotten.

**also, what type of flooring would look good with mint-green fixtures? We are going to re-tile the shower with small 1" square white tiles....
