Raised beds over diseased soil

After battling what is either virticulum wilt, early blight, or fusarium wilt (can't quite tell which) for three years and having countless tomato plants claimed and other veggies affected, I'm ready for a drastic change. Good fall cleanup, crop rotation, etc has done nothing.

I'd like to construct raised beds on the same sight as my existing veggie garden. My thought was to put landscaping fabric down, and put a couple inches of pea gravel on top of it, and then the new beds on top of that with new soil.

My question is will the fungal disease (whatever it is) creep its way through the fabric, stone, and into the new beds. Unfortunately this is the only space I have for a veggie garden, so starting a new sight is not an option.
