Irregular Water Flow

I have 3" pipes discharging water directly into the head of my streams and a stream of water coming out of a rock face. Today I noticed that the water from one pipe and the stream of water (both same pump system) is pulsing or flowing sporadically. Almost like a diaphram pump. There is a strong flow then it slows down, speeds up, slows. There is not a regular interval but it is happening within 15 seconds or so.

I checked my system for obstructions, except inside pipes, and found nothing. I am thinking a suction line leak but can't find one. There are no other devices between the pump and the discharge.

Anybody experienced this or have thoughts on what is happening?
