Lemon tree grown from seed in container

Two summers ago I planted some seeds from a grocery store lemon, and most of them sprouted. I kept one of them and it's on the back patio right now in a large pot, and I move it inside during the winter since it freezes here. Recenlty I repotted it and cut back the roots, and I was amazed at how quickly it responded by growing several inches in just a couple of weeks. My question is about pruning. The tree has horizontal branches attatched to the trunk, with vertical branches growing straight up from them. Should I cut off the vertical branches, or just leave the tree alone? I'd appreciate any advice.
