Total newbie needs help with major renovation

First post so I apologize in advance for any etiquette flaws.

We desperately need to replace our carpet and have decided to put in about 2,000 sq. feet of waterproof flooring this spring covering our entire first floor. Here’s where the issue comes in, we are planning on a pretty major renovation (taking out 2 walls around our kitchen, one load bearing, probable gas line extension for gas range, relocating appliances, etc.) in the next 5 or so years.

My question is can we patch the “footprint” of where the existing wall was with flooring? I assume that’s not an option because of the waterproof barrier but hopefully I’m wrong.

Clearly our first home was turn key and we didn’t realize how ill prepared we are for a semi-fixer upper. Someone help!
