How can I replace the top layer of subfloor when I have copper piping?

I have two layers of subfloor. The top layer was somewhat damaged due to long-standing moisture, and I've decided to remove it. What you see in the photo below, is the bottom layer of the subfloor, and there are two copper pipes sticking out of it. I had to cut out the paths in the top subfloor layer in order to remove it.


I am now ready to lay a new top layer of the subfloor to replace the old one. How do I do it?


Would you try to preserve the pipes and cut out the paths in the subfloor, so that the subfloor can slide in, or would you remove the copper pipes, set the subfloor and then re-drill the holes for plumbing (put in new plumbing)? Or something else?


Is this something I should have a handyman/contractor do instead?
