Rain leaking into furnace vent

So we're getting a ton of rain here in NJ, and when I went into the attic to check on an older (repaired) roof leak around where the furnace vent exits, I noticed a small amount of rain water seeping through one of the duct joints directly below. Enough has dripped down to make the plywood floor underneath a bit damp. It doesn't seem like rain should be able to get up and under the vent cap up top, but that's all I can think is happening. Note that the surface of the duct above the leak is dry.
