Glass panes in door

I have an old wooden door with two glass panes on the top half of the door. They look to be an after-market addition. The panes are held in on both sides with shoe molding; there is no ledge on either side for the pane to rest in as there would be with a window.

I found some rot while prepping the door to paint and have removed one of the panes. When I go to reinstall the glass, I am planning to use a silicone bead between the shoe molding and the glass. Is there anything else I should do to steady or cushion the glass?
