Two-Stage Heat Pump with Stacked Ducts?

Hello! Our heat pump recently died and we are in the process of collecting estimates and researching options. We have a three-level townhouse, about 2100 sq feet, with lots of vaulted ceilings and drafty old windows (not an option to replace at the moment). Everything is electric. Apparently our ductwork is stacked.
One of the potential vendors said he would not recommend the more energy-efficient (and more expensive) two stage heat pump models for homes with stacked duct work, as it will not be sufficient to cool the upstairs when operating at low power, and since the thermostat is on the middle floor the upstairs would be uncomfortable.
I've tried to research that recommendation but am not finding anything that says stacked ducts affect the function of a two-stage system.Any insight? Thank you in advance!
