Silicone removed, stain first or after reapplying silicone?

Sounds dumb but here it is. I'm fixing 1978 vintage stained wooden windows in Bavarian Alps. I can't read crap so everything done Is let's say painful.

Windows are nice Vielux I think and been stained pretty well over the year. Just starting to begin to split slightly along lowers from sun ,splash. I see the glass capsule has been resealed with silicone previously. I've pulled the loose stuff up and don't want to silicone over before staining . I'd like to get that oil stain right down in there BUT, WILL THE SILICONE STICK AFTER FRESH STAIN.? It is somewhat raw wood in that track after digging it out. If I can stain the track how long should I wait before applying silicone.

I can function talk the lingo but anything technical I might as well be a Martian. Everything is just different enough and I have limited tools here = frustration.....
